on the rare occasion I have to restart Panther, I get a 'globe' icon flashing for ages and ages and then an os9 style flashing '?' / folder like its searching for a system for ages before it finally starts up, takes like 10 mins - is that normal? whats up?

that happened to me on my ibook
i reistalled os9 from the install disk
then it stopped

so I can just restall os9 (classic) and it wont affect any of osx?

well depends on the system disk i guess but im sure all of them have the option.
what machine are you running it on?
