Q: When I use the "free transformation" tool in photoshop to align objects photoshop never seems to do it right.
Example: I position a line 1 cm from top of the document and I do the same with an equally long box, why does the line seem to be placed a few 0,0x cm higher than the box?

First mistake, why are you aligning with the Free Transform tool? oh n merry xmas

aligning a box and a line on a horizontal line isn't all i want to do :)
using cordinates seems the most logical choice (grid would be annoyingly small)

Using photoshop 6, Just put both of the objects you want to align on different layers, link those 2 layers. Then click the move tool (V) and at the top on the move toolbar will be the options to align the objects.
