I would definitely recommend the Classroom in a Book by Adobe. I bought the one for version 3 and learned very fast. It's a very basic but very thorough overview of everthing. Good luck.

I got the meyers book after effects in production the intermediate and advanced one. I wouldn't recommend the beginners only cause you can learn most of that quickly with the help files and simple tutorials...also you should find a thorough reference, they're dry but immensly useful once you know what you're doing.

these all might not be "beginner" material, but:
VideoSyncrasies, The Motion Graphics Problem Solver (video, by Trish Meyer)
After Effects Most Wanted
(good for inspiration and tricks)Creative After Effects 5.0
Animation, Visual Effects and Motion Graphics Production for TV and Video: by Angie Taylor( I haven't got this one yet, and I have heard "mixed" things about it, but you might want to check it out.)
