when are you coming and what's your budget (per hotel night)?
what sort of things do you like: dark wood bars and beers or lots of steel and glass and expensive martinis?
for hotels, the fairmont is crazy expensive, if you can swing it, stay there.
if not, try the park plaza: http://www.bostonparkplaza.com/
great old hotel, been there forever and they often have surprisingly good deals. right on the public garden, excellent location.
the new ICA down by the waterfront is well worth a visit

the MFA just unveiled their new Norman Foster-designed American Wing and is a pretty great museum to being with:

not sure if you're into baseball, but good old fenway park is an american jewel. tickets are going on sale in like two days, but you can always get some at stubhub and http://www.aceticket.com/ if you're willing to pay...
other than that, freedom trail, north end, faneuil hall, aquarium (i love the aquarium but goddamn is it expensive to get in there).
do yourself a favor and skip revere beach, unless you're into cambodian biker gangs and guidospotting.
