Amoeba Records is a good spot to go in LA (and SF too! probably better there, actually). If you go in LA go across the street to the Hennesy & Ingalls art/architecture/design book store (although the other location is on 3rd street mentioned above).

Personally, I'm all about the record stores and if your into that also check out Vacation (more metal/psych/prog/rock oriented) and Origami (more hipster music oriented), both on the eastern side of Sunset in the Silverlake/Echo Park part of town.

In LA you can also go to Fairfax where Surpreme (check out the bowl), Hundreds, HUF and a bunch of the more streetwear oriented shops are. Also the famous Canter's Deli.

If you like bikes and arty shops you can go to the small but interesting "Bike District" where there are a couple of bike shops, a good ice cream shop that has weird flavors and vegan ice cream, Synchronicity space and a weird gallery/shop called Vlad the Retailer. Go east on Melrose, under the freeway and you'll hit Heliotrope where all the shops start.

In Culver City (where the aforementioned Museum of Jurassic Technology is) there are also a bunch of art galleries and related places to check out too, all close.
