i estimate the project cost based on total hours spent.
I find most clients want to know what it is gonna cost them, not just write a blank check for however many hours you come up with over time.
But, the hours are right in the documentation, along with the scope. that way it is really easy to point to an expanding scope and explain why you have extra hours in your bill.* with a new client, i usually ask for 1/3 down, 1/3 at the half way point (a milestone payment) and then 1/3 on delivery/launch.
for old clients, i just invoice them at the end
