I'm not sure if it's addressed in CS4, but with every other version of Illustrator, if you added your color library (PANTONE solid coated, for example) to your palettes and saved your workspace, it would not reappear when you reopened the application.
I never quite figured out why they couldn't just preserve that, nor why they make it so hard to navigate to the color books in the first place.
