I had this same problem when transfering an Illustrator file into - Indesign, the colour was totally fucked up. I messed around for ages with the colour profiles trying to get it right. In the end I came to the conclusion that the Illustrator file was done in a very old version, maybe 8 or somthing.
So the colour profile options for that are now outdated with the up to date Indesign profiles.
