I am trying to find a way to archive a site as it is seen online, ideally as a PDF.
Acrobat and CutePDF save the pages as links, not as it is seen (am I missing something?).
Anyone have any suggestions (short of just taking screen shots)?

Are you on a Mac? Try Site Capture or Site Sucker.
To convert to PDF, you'll have to do a bit more research. I'm not sure if something will just do that for you. But I suppose if you have the site downloaded, you can tell Adobe Acrobat to convert all those files into PDF format.

In Acrobat you can directly make a pdf from a url. somewhere in the menus.
Or use the print menu in the browser and output directly to pdf.

^ Yep. In Acrobat Create PDF > From Web Page... or Ctrl+Shift+O
