I thought you could use this to convert an mov to flv, but when I import my mov to it, under the format tab, there is no option for FLV.
It default to H.264, but there is only a bunch of other video options under there, not FLV. Doing a google search is showing me people using this to just change the option to FLV, but its not in here. I swear ive done this before. Any clues?

You need Adobe Media Encoder CS6 in order to make an flv.
If you are making the player you can just make an mp4 file it will play it like an flv.

and if I recall right, cs6 flv didn't work like before, so best thing is to use an even older version of it.
don't know if this still works (cs4 and cs3 trial links), but have a try:

Im using cs5 now. Im trying to convert an hour long video. My computer is seriously cooking trying to do this.
Is it possible for my computers hd to just burn out trying to do this, or will i get some warning first??

I use AE CS6 for converting to FLV. Just import the QT, drag it into the comp icon in the library, and then export to FLV. CC AME doesn't use FLV, uses H264 (Flash also uses MP4/H264 just like FLV, problems comes when you need to embed Cue Points or alpha transparency). Going back to CS6 should do it tho. I would imagine CS5 does it as well.
